Does anyone know or can someone explain why I would have to register a driver or Active X control when a check scanner will not communicate?

What does registering the driver do actually? What causes the driver to spontaneously not be registered?

What you are experiencing is a safety feature. ActiveX controls are one method of Malware getting on your system, so Windows asks if you want to install it.

If you are ABSOLUTELY SURE the control is from a safe site, add the domain to your Trusted sites list, in Internet Options, Security tab.

While in Trusted sites, check [Custom Level] for ActiveX and Scripting settings.
