HDD size misreported after using ****** Disk Copy 2.0

I have 2 hdd's, a 200GB and a 250GB. The 200 is the original drive that came with the system and is being used as an emergency boot left unplugged in the machine in case there is a problem down the line. After a rather nasty virus situation, I decided to format this drive and start fresh. Anyhow I setup everything on the newer 250GB drive and when it was complete, I used Disk Copy in the form of a boot cd to copy the drive data to the 200GB. The amount of actual drive space used was less than 20GB so my thinking was that it would only copy what was written to the drive and leave the rest of the drive untouched. But now, both drives appear to be 250GB in size and only in Partition Magic 8.0 does the real drive size show above the drive layout but it, too, also details each drive as being 250GB in size. Well, I forgot to list the obvious info about the computer in question so here it is:
AMD Athlon64 3500+
KTBC51G-LF mobo (brand new board in a Gateway GT4010 I've posted before about)
2GB PC3200
ST3200826A 200GB EIDE drive formatted NTFS, no partition
WD2500AAKS 250GB SATA II drive formatted NTFS, no partition
Windows XP Media Center Edition, SP3
