It will work fine but the operating system will not just boot up, you will either have to do a repair install or format and reinstall.
You also have to make sure that the drive is supported , EG
If both drives are IDE drives you should be fine
If the drive is a SATA 2 and the motherboard only supports SATA1 you will have to use the jumper on the back to throttle it back to SATA.
SATA 1 drives will work fine on a SATA 2 board ( there also is no master slave relationship with sata )
