Exe files not working after virus removal

Hello, I downloaded Heroes of Newerth Beta and Dragonica yesterday, and everything was fine. I was able to play Dragonica last night, and I did not install Heroes of Newerth. This morning, after I turned on my computer, my antivirus program, Avira, was not on, which it usually is when my desktop loads up. And then, Windows Antivirus Pro, which I knew was a virus, turned on and kept annoying me each time I turned it off. I quickly turned on Avira to get rid of this, but since every 10 seconds, Windows Antivirus Pro turned on and kept saying I had multiple viruses and I should purchase the antivirus. I did not want this on too long since I did not know what it could do, so while Avira was searching for viruses, I kept turning off Windows Antivirus Pro with task manager every time it came out, and I manually searched for the program and deleted it.

Avira found 2-3 viruses which I told to delete, and now nearly all of my programs will not run, asking me "Choose the program you want to use to open this file". Luckily, my Firefox works so I could go online to try and see if there's a solution. Unfortunately, all my of my .exe files seem to do this. Is there any possibilities to fix this. Sorry for the story being so long, and thank you. Any tips would be much appreciated.

Sorry, forgot to mention...

As it does ask me to choose the program to use the file, for some programs, if i search for the program inside my C or E drive, the programs do work. It seems all my shortcuts don't work, and even though I go to the non-shortcut exe programs, it still asks to choose a program.
