Boots only into safe mode...what now?

Hi folks,

Last night I defragged my C drive and then used XXClone to clone my startup disk to a usb drive. Early on in the clone process I got this prompt:

"Application popup: windows-delayed write failed: windows was unable to save all the data for the file \Device\Harddiskvolume16\$mft. The data has been lost. This error may be caused by a failure of your computer hardware or network connectiob. Please try to save this file elsewhere."

No my pc hangs on boot at the Windows splash screen. I can get in to safe mode but I'm not sure how to troubleshoot from here. I am also unable to type msconfig in the cmd line, as I get a prompt 'cannot find the file 'msconfig' (or one of its components). Make sure the path and filename are correct and that all required libraries are available'.

Any advice appreciated!
