Sent over from TSF HyjackThis forum...nasties gone...have possible OS issues

I was helped extensively over on the TSF HyjackThis forum in removing ....alot. Tetonbob today said "logs appear clean. You should be good to go." He directed me here to resolve the remaining issues
So here we go...

Last week (11/06) this system became infected with multiple trojans, viruses, etc...as I said they appear to have been successfully removed as of today, but I'm still haveing some problems.

-I'm locked out of all "Local Security Settings" except "Public Key Policies" and it's sub-folder. They rest have a lock icon over the folder icon and when I click on any of them I get "Windows cannot open the local policy database. An unknown error occured when attempting to open the database. "

-When starting up or rebooting...when the 'log on' screen comes up it used to just have Daymond Clark for 'user' or whatever it says and was just blank in the password area. Would just have to hit the OK button and the computer finished it's start up procedure fairly quickly.
Now a second box comes up over top that one that says:
"System cannot log you in. Make sure user name and domain are correct, then type password."
I just close it, click ok and the computer boots up. We have 2 user accounts on here, but only use one. The second box only comes up when logging on as the user we use all the time. With the second user it does not appear. In either case the computer boots up much slower then before (It hangs for quite awhile on 'Applying your Security Settings' ...but I have downloaded multiple antivirus programs lately..)

-cannot do a Windows Update. "Automatic Updates" were supposed to be happening but don't recall the last time I saw a pop up saying one had been done. I cannot get a manual update to go...tonight when I try the update.microsoft.com site it just hangs...will not load the page at all no matter how long I leave it....and locks up when I try to close the page. I have to use Task Manage to close it. This afternoon I did get as far as the download screen but it never did more then say it was 'initailizeing'..it did not run/install. (before today, since the 6th, it would do a check then it would say I didn't have admin rights and to contact my admin (or something simular) I didn't get that earlier this afternoon...it did the check thing then let me proceed to the download page, and to the download itself, just didn't get beyond the Initailizing stage)

-McAfee does not pop up saying it's just completed an Update, and hasn't for awhile...(when I do a Manual Update I get a"No Updates Available")

-the little computer moniters down in the right corner that tell you your connection info are messed up and not giving accurate info this past week (or so).
We have Comcast high speed cable (100Mbps) and right now it says
Sent: 9228 packets,
Received: 12,623
...we've been online for almost 4 hours and surfing all over the place..should be considerably higher.

-One more thing ...I don't know if it's important or not...I hear the computer clicking away like it's doing something...like when you defrag noise... far more often then I ever have.

I'm not sure what else to tell you. I haven't opened any programs besides IEv6, Netscapev9, OE (to check incoming only), notepad and wordpad since this started on the 6th...so don't know how other programs may or may not be effected. Will run some other programs if you instruct.
I have, and always had, 'Task Manager' no problem and now have the 'Control Panel' back and they both work fine.

I ran Belarc and can give additional details if needed....but here's the OS info
Windows 2000 Professional Service Pack 4 (build 2195)

Thanks for any advice you can provide.
Casey
