Most links do not open

I have a IBM computer and what happened was I loaded a floppy disk in it to format the disc but the disc started making noises so I pulled it out and then I noticed my computer complained about missing files. I managed to recover one of the files with the recovery cd for the IBM but I coulndt find or locate the other missing file. Since then I have not been able to open most links on internet explorer 6 or emails. I fixed the email links by going into the settings-folder options and they worked for awhile, but now for some reason they dont work either. The links on explorer wont work for example: If someone on this site posted a link to another site on their thread , I would have a window pop up ,stay there and remain blank as if its trying to open the link but just cant.
Does anyone know what might be the problem? where to look? any software that fixes all windows settings?
I even restored all the setting to a month before this started happening with ConfigSafe but it still does not work. I really dont want to have to format and re-install windows again. The only way I can open links is if I copy the shorcut and paste in a new browser window.

Run the System File Checker

Go to the Run box on the Start Menu and type in:

sfc
This command will immediately initiate the Windows File Protection service to scan all protected files and verify their integrity, replacing any files with which it finds a problem.


In all likelihood you will be prompted to insert the Windows 98 CD.

I did what you said and I had to put the win98se in and it went along smoothly and restored things , but unfortunately it is still the same. I am at a loss

We can try to restore the registry back to before this happened.
Boot to a 98 boot disk, at the command prompt type in scanreg /restore
You'll be given a choice of dates. Select one and click Restore.
If that doesnt work, while the system is booted, pop in the Win98 cd and install Windows again. This is a "dirty" install but will replace the missing files. You will however need to reinstall all the windows updates again.

Thanks Geekgirl , lets say I install windows again , it will keep all my old files right? I did that today on a laptop and it kept everything.

I ran the scanreg/restore is msdos mode but the only problem was the earliest date that it could restore to was late May and I have had this problem for around a month now.
I will try re-installing windows , I have the windows 98 disc original , then Ii have a windows 98se disk(which my computer is running) but when I tried to use that disk to re-install on another computer today , it wouldnt start up at boot and had a bunch of files on it and a install program that(I think) was the oringinal windows 98.

Whats the big difference between 98 and se and how would I upgrade from 98 to se on a different computer.
