Does it matter which slot I put an 8800gtx?
Well, since the 8800gtx is soooo long, it will won't fit in the x16 pci-e slot "1" and will only fit in x16 pci-e slot "2". Will the motherboard still recognize my 8800gtx in slot 2 with nothing in slot 1? Any performance degredation?

If the 2nd slot is a true 16x slot then you will be fine. You may need to specifiy in the BIOS which PCI-Express slot to use.
