Is it ok to keep files outside of the users folder?

Will any issues occur if I do so, given I'm the computers only user? Is it ok to store files for programs that would normally be installed in user folders outside of user folders? If not, is there any reason to use user folders if there is only 1 user?

I've begun to dislike the default folder structure. The user folders seem to "deep" in the folder structure for my liking.

For the files that are created automatically without specifying where they are installed, how often are they installed in the user folder?

Your user profile shouldn't be used that much, I have 14 folders inside mine and they are all the default folders. The AppData folder on the other hand will be used for nearly every program.

You can try to use Revo Uninstaller to see if you can perform a uninstall of the programs. Otherwise, manually remove the folders and try to reinstall. Likewise, you could also try a system restore.
