I've just tried doing what you did and get more or less the same result as you, i.e. different result when run from CMD. In my case it said some files needed fixing, but at reboot it gave me the all clear. I suspect this is some curious quirk of MS, so unless anyone can come up with a better answer, I'd say "if it ain't broke, don't fix it".
