if I were in your shoes I would extensively check for viruses ad spyware / try very hard to rid them / then if succesfull back-up any critical data you may now have on your drive, then zero fill (wipe & erase) the drive with Boot n nuke= free utility (see my favorite tools in my signature)
then do a clean install of win 2000 nothing runs as fast and stable as a clean install! should be done at least every two years, I personally clean install every year
