When you are running any of these scans, that's all you should be doing. It may be inconvenient, but until we've examined your system, you really should just focus on getting it clean, and running the scans.
Does SpySweeper hang on a particular file? Or does it just seem like it's not doing anything? If there is hard drive activity, it's still working. Let it, the scan can take a long time.
If it does hang, pass on that part of the fix, and move on to the next. The idea is to get something to shake loose a bug, or give us some idea of what's giving you the popups.
