It is recommended to save everything in one place. I do not recommend saving it on Desktop as there have been cases where users fail to locate the files when they boot into Safe Mode.
Saving it to the same folder where you keep HijackThis.exe would ensure everything is at the same location & that you will not experience any problems finding the tools wholst in Safe Mode.
