Could be an issue with the mutli-core. I know the source engine doesnt fully support using multi-core, so try setting an affinity to run on one processor and see if it still persists : Ctrl+Alt+Delete - Task Manager - Process Tab - Right Click on HL2.exe - choose "set affinity" and check only one processor. I know this has been an issue with other people as well.

Also, what are you using to test your FPS in CSS? Dont use any overlay programs, simply open the console and choose net_graph 3 , and it will show FPS, ping in, ping out etc. If you dont want the graph over your money, you can use net_graphpos to move it. I use net_graphpos "13" so its on the opposite corner.
