Up until 10 minutes ago I had the hard drive connected to the motherboard IDE and the CD-Rom connected to the IDE card in a PCI slot, a logical choice in my opinion. I tried slaving the CD-Rom but that didn't work and isn't a good option anyway.
I have now altered them around so that the hard drive is on the card and the CD-Rom is on the mobo, and it's all working fine now.
