Hey, updating java will not help your problem at all (but it is good practice so no biggy) Java != Javascript.

Anyway, down to fixing your problem (because i can't stand hearing someone say they're going to use IE8 in preference to FF)...

Two things to try:
1) Go to Tools->Options(/Preferences)->Content, Click "Advanced" next to the "Enable Javascript" checkbox(Make sure that's checked too). In the advanced section make sure the advanced options are checked.
2) In the Content Tab see if "Block Popup windows" is checked, if it is click the exceptions button, and see if the sites you need to allow popups for are listed in there with a "Block" next to them, if they are then type them into the text box and click "Allow".

Finally, if all else fails, press [WinKey]+R, type "firefox.exe -safe-mode", press Enter, go to the sites and check if the windows open as they should. If they do then it is probably an add-on problem and you need to go through your add-ons and work out which one is giving you the problem.
