For Win98 that should be:
Start | Run, type scandisk, press enter
Check the Automatically fix errors box
Click Start

You may want to test the RAM as well
Memtest86+
Memtest86 (Site seems to be having problems)
Memtest86 can also be found here, but that may link back to the memtest86 site.
