Win 2K user Environment error

Recently, I have been experiencing a User Environment error when Windows 2000 boots. The error indicates that my system will be using a default user profile and cites a corrupt registry as the reason for this change.
The system seems to run fine under the default and I do not notice any difference between the original profile and the default. However, the warning dialog box is a bit annoying.
I believe what started this problem was eliminating a non-essential program from the startup list. I checked the file online and found it was not necessary to the normal operation of the system.
Any idea for a coarse of action to deal with this type of problem?
