FTP Connection Problems From Programs

I am looking for some help on a problem that is driving me crazy.

I am trying to connect to an ftp site using NVU (website editing software).

At first, my computer (Windows XP PRO behind a Windows Server 2003 server) would not connect to any ftp site. I figure out that in internet options of IE I had to un-check the "Use passive ftp". So after that I can access ftp sites using windows explorer.

The problem comes when I try to use a different program. Whether it is NVU or Filezilla (ftp client software), both connect to the server and allow me to input my user name and password, but the the connection times out.

I have made exceptions in windows firewall for the programs, port 20, and port 21. I am not sure what else to do, I've searched for similar problems but didn't seem to find any solutions.
