is it running XP? if so, pop in you XP install CD (not the recovery CD) into the drive and boot. select Recovery Console and run CHKDSK /R.
try to run HDD diags also using diagnostic utils for your specific brand of diagnostic or try Hitachi Drive Fitness Test.
also check your RAM with Memtest86+.
