Even though the entries for the updates don't show, it's possible that the files are still installed OK. Usually Windows Updates checks for the presence of certain files to determine if an update is needed. So you might be OK after all.
There is a collection called "The Unofficial Windows 98se Service Pack" that is available for download at many download sites, that has a great deal of the updates all in one download. Scan the download for malware whenever downloading from such sites, of course.
