If that's not it then it does sound like a Flash Player problem.
I'd download and run the uninstaller for Flash, reboot then install the latest version.

Well now I'm really stumped. Disabling noscript fixed the problem, which is odd considering the sites which weren't working were whitelisted. Can you suggest possible ways I can alter noscript to fix the problem?
