I would imagine the Sata2 will just downgrade itself to the connector specs.
On a Motherboard that takes Sata and Ide as per normal then the Master/Slave relationship doesn't come into affect. You simply go into the Bios and set the First disk priority.
However if your board doesn't accept Sata then I don't know what will happen.
With regard to Windows and Linux or any other O/S , Windows should always be the 1st O/S on the 1st partition of the 1st H/D. Reason, Windows will always overwrite the MBR.
