Be sure you don't mix up the terms boot order of hard drives and boot order. If you look in the Boot Menu of your bios setup menu,. the term Boot Priority usually (not all boards call it that) is there.
Under that section, there is an area called Boot Device Priority (or something similar) that you need to have set as:
CDRom - 1st
Floppy - 2nd (if you have one)
Hard Drive - 3rd (this is your boot drive)
Then, on most boards on down under the same section, there is a place called Hard Disk Drives (or something similar) under that heading. This is where you must have the hard drive you want to install on listed FIRST in that section.
If you change anything, don't forget to save before you exit.

I set it to boot first off the CD/DVD when I am installing, and then switch it to hard drive when I am done, with CD/DVD as second boot device.
The hard drives priority is my Raptor, which houses my install of Vista, and then one of the two IDEs.
